Wind noise and rust in trunk

Hey guys i've had this loud wind noise while driving for some time now. Its coming from the trunk but lately i hear the glass rattling. The funny thing is that it doesnt seem to be coming from the hatch but moreso the side windows. Also the compartment under the trunk has been rusting. Has anyone had any issues with these windows? And where could the water be getting in from. Logically i thought the hatch but after driving my bro around back there the wind and rattling seems to be coming from the sides

There have been reports of water leaking down from the roof rack bolts.

I once left the drain plug open on a cooler full of ice back there during a 4 hour drive. Didn't notice the wet carpet 'till that night. No big deal. Wasn't too wet so I didn't think to look in the cargo compartment. My jumper cables were swimming for 2 days. Still haven't put a drain hole in there (but the jumpers are in a big ziplock bag).
