Transmission issues or is it something more?

Hello all,
I am new to this site but I am having issues with my 06 envoy and was hoping for some help. I realize it is a long story, but I figure the more details I give the better the resolution may be.
Truck history
I bought this Envoy as an abandoned vehicle. It had a blown engine that I replaced with a used one from a boneyard. The truck had 207,000 miles, the replacement engine had 96,000. Check engine light has always been on even after the engine replacement but truck has run great for the past four years. It now has 232,000 but like I said the truck ran great for the past 4 years until January of this year.
I had the truck running while I was pressure washing the road salt off of it. The doors locked by themselves for what ever reason. Thankfully I had the spare FOB in my pocket so I was able to get it, but the drivers door refused to unlock. I climbed in through the passenger door, shut the truck off til I could get the driver door open, (took like 2 minutes) then the truck wouldn't start (dead battery) Did a quick charge and got it going. Heading into town doing 70 on the interstate it felt like someone rear ended me ( the truck just all of a sudden lurched as though I was rear ended.) got to town, checked the tranny fluid and it was low (about a quart) I added a quart and have had no issues. A week later, the truck barely started on its own, but did start. I headed to town to go buy a new battery. On my way to town I noticed the clock was set to 12:23 (it was 5:38 p.m. ) why was the clock set on the wrong time? Was it because the battery barely started the truck? Anyway, left it running at the first store, no issues, at the second store, I parked the truck (never shut it off) decided to go to a different store instead and went to leave and the truck wouldn't move. I checked the tranny fluid and it was bone dry, nothing on the stick. I added 2 and a half quarts then was just below the hash marks on the stick, Added the last half wuart the it was half way up the stick, Not just above the hash marks but actually half way up the stick. Truck wouldn't move. After idling for a few minutes the tranny would finally grab but as soon as I would accelerate it would slip and I would have nothing, I was pulled home by a buddy and after I got it home I finally shut it off, then decided to check the fluid level and just for shits'n giggles I put it in drive and I could almost do a power-stand. The tranny is grabbing. Shut the truck off and check the fluid, still half way up the stick. I drained the fluid to the proper level (removing 3 quarts) now at proper level once again, but the tranny would grab until I would shift from drive to reverse, reverse grabs, but then back to drive and there is nothing, no 1st no 2nd no reverse, nothing I tried changing the transfer case setting, 4 hi 4 lo 2wd, nothing made a difference. shut the truck off for about 2 minutes, restart it and then the tranny grabs fine until I change the shifter to reverse and back to drive or another forward gear. I have no leaks under the truck anywhere and I have no idea why the tranny fluid lvl was bone dry and then half way up the stick.
What I want to know is "What is causing this issue?" Could the BCM or other electronic be bad and causing this? If so, Is it possible the weak battery fried something in the computer of the truck and giving me all this grief? Any help would be appreciated.

Check the radiator to make sure the trans cooler didn't crack, sending the trans fluid into the anti freeze. It'll look like a strawberry milkshake.

You say the CEL has been on. Did you check the codes?

Yes I have checked the codes, the only code is for the emissions and that code has been there ever since I had the truck, ( I tried changing the sensor it claims to be at fault but new sensor gave same readings so I gave up) Also the tranny fluid is not mixing with the cooling system as someone had asked about.

I did call a transmission repair shop and he suggests that I check the fluid level with it running then again with it not running to see if the level changes. He is thinking that if the level changes too much that the pump itself may be at fault. When I drained the excess fluid out, I disconnected a cooling line and had it pump out through the cooling line. It had decent steady pressure (as it should) but it still could be faulty according to the mechanic I talked to. Too bad I had already dropped the pan before he suggested this, but today I am getting a new filter and fresh fluid into it to see if it is possible that the filter could be at fault ( I know it is a long shot, but I do not have many options at the moment)

Sometimes the long shots are worth the risk, (at the moment anyway) Yesterday I put new filter and fresh fluid into the tranny to test the fluid levels as the Tranny Repair Specialist suggested, and what do you know, the tranny grabs in all gears (hot and cold) does not hesitate when gear is engaged from forward to reverse and back again, and passed the little road trip test. (so far, only took it up the road and back) but today I am gonna see if it holds out and going for a ride to test it out (Keeping my fingers crossed) I will update this post with the results later this week

It has happened in the past that the filter was so clogged that it prevented proper operation. Hoping for the best.
