Push up on the roof where the door meets the truck and rock it back and forth. Can you recreate the sound that way? Crawl underneath and listen while someone else does it and isolate it. When you replaced the endlinks were the bushings loose too? They may need to be replaced. Also the nuts can loosen back up after you install the endlinks so that could be the issue. The spec is like 90 something foot pounds.

Do you not hear it over bumps in the road? If you only hear it when hitting a manhole cover, it might just be the cover making the noise... just saying

Check to see if the bump stops are deteriorated. The bump stops are polyurethane bumpers mounted on the frame next to the springs and leaf springs, to prevent your springs from bottoming-out when you hit big bumps. They last for years but eventually fall apart.
